G.I. Joe: A Real American Hero issue 3 was published by IDW Publishing at a cover price of 19.99 USD.

Off Broca Beach, the Joes are on a surveillance mission, watching for Cobra activity off of the beach’s pier. They see a helicopter arrive carrying Destro and the Baroness towards the pier, which is a heliport in disguise. At the base, Destro tells the Commander he’s going back to his castle with the Baroness. After leaving, the Commander spots the Joe team and blames Destro for it. He sends out a sea assault aimed at both Destro and the Joes. It fails as both groups survive, albeit damaged on their respective crafts. Each group goes their own way back to their respective bases. The Joes go back to the abandoned Russian hut where they first encountered Kwinn the Eskimo trying to steal plans for a low-frequency radio wave beamer aimed at the U.S. to entice violence, and encounter Cobra agents already there as part of the Commander’s new plan, who capture them. Destro’s been cut off by the Commander as his arms dealer and replaced by the surviving Darklon, previously thought dead. Blizzard goes off to rescue his captured buddies. Firefly hires Crystal Ball to help him infiltrate Joe’s laser tower. The arctic Joes attempt escape from their captors in the Antarctic with needed information about Cobra’s new scheme using subliminal mind control from many years ago. Firefly and Crystal Ball are charged with attempting to take control of Colton’s laser array in space, backed by Night Creepers flying in as support, but fail when the Creepers back out as they’re targeted by Destro in a Night Raven and by Colton, Jane, and Mainframe fighting back. Dusty confronts Sneak Peek as to why he faked his death in Benzheen, but Sneak Peek refuses to divulge anything about his other mission. While Snake-Eyes, Billy, and Storm Shadow go to New York to face the Russian Arashikage Ninja clan and learn of its origins, Firefly and Crystal Ball are still trying to escape from the building housing the laser satellite’s equipment. Chuckles begins to be debriefed by Sneak Peek on his mission into Darklonia, and Mindbender ends his association with the late Dr. Venom (whose brainwave patterns are inside the scanner) by destroying that machine as Venom asks for his help in escaping from there as Kwinn grabs him. Snake-Eyes, Billy, and Storm Shadow continue their visit at the Russian Arashikage dojo and learn that clan’s origins, and are also warned by the clan’s leader they’re all in danger from a rival faction. Destro confronts the Commander about Darklon, and how he survived the missile attack. Chuckles continues his discussion with Sneak Peek about his mission into Darklonia as Flint, Lady Jaye and Roadblock are sent there to retrieve Darklon. Firefly and Crystal Ball are captured in the Chrysler building by Joe, Jane, and Mainframe.
